I'm fairly sure it just marks topics you've posted in. Although I could be wrong, I've never taken any time to think about it. I know what topics I've posted in, that's enough for me.

The dot is a server-enabled option that marks all threads that you have a presence in, whether it be the topic post, or a reply. It can be enabled/disabled from the admin-panel. They recommend not using it for incredibly large boards because of the overhead involved, but most boards are fine using them.
