Someone with more knowledge might proof me wrong, but if you want jquery for your needs in the header, why don't you work with the events <!-- EVENT overall_footer_copyright_append --> <!-- EVENT overall_footer_after --> (ugly style but with <!-- IF XYZ ...) or ask for / implement new events?

I hardly disagree. This is one of the most hated feature @ a wbb 4.x board which I use.
The conversion from pm to conversations was a pita. the conversations had to be more and strikt regulate, otherways the board would collaps.
At least, only because XYZ uses this "feature" does not show any ...

What should the packages embed?
The answer is simple: only what is needed by the end user so installer and production . The development and test environment can be dangerous if they used on a live board and they aren't meant for the end user at all.

In Vbulletin boards by default some links have rel="nofollow".
For example:
faq.php
register.php
login.php
search.php
These pages are the same in all forums and are reported as double content to Google.

Not everything has to be automated.

Users tend to want everything automated putting as little effort into running a forum as possible. But you knew that already I'm sure.
