MySQL has a built in fulltext interface in the database, while other databases do not. Supposedly it is better to use MySQL Fulltext if you can.

Wrong... MySql is not the only SGBD which supports fulltext indexing. It's phpBB 3.0 which only supports MySql fulltext but it will be possible for mods authors to write a new search backend to support others SGBD.

I don't know very well the pros and cons but IIRC, fulltext_mysql is a better choice (in terms of speed) for the "small" forums. For the big ones (more than 1 million posts?), I believe fulltext_native is better...
If you choose fulltext_mysql, the setting which allow to not index some forums is not effective, nor the minimum and maximum characters limit.
