I was actually thinking of people who integrate their CMS with the phpBB user table for example and include config.php to accomplish that. This would continue to work perfectly with the 3.0 -> 3.1 update unless we make this change.

Changes that break external applications that rely on phpBB without a real benefit shouldn't be done in the 3.x line. I'm kinda missing your point on why to move them (I can see an move outside the web root but that might not work in all cases), besides "it shouldn't be". They might not be in the most prettiest location but besides that I don't see a direct gain of a move to the includes folder.
