In your phpBB folder there's an includes subdirectory. You should create here a new subdir named 'sql'.

Actually, the installation has a bug where when setting server/copy methods it doesn't perform the actions and it does show any link for you to download the files. However, the report tells you which files should be copied and where. You should do this manually. The files are not changed so you can ...

All MODs are expected to install on a fresh phpBB installation. The problem is there might be conflicts if the board was already modified. EM may not be able to find the original lines. You have to deal with this manually. No one else but you know how exactly has been your board modified. If you can...

You can delete that directory, but you will loose the possibility to recover from the backups EM does for you. If you need to save server space, you could backup that directory locally and then remove it from the server. So you can get back to it if the need arises.
